Update developer documentation

Some updates to the developer documentation and other tools that we need:

• added section about end-to-end pipeline
• added reminder to install python 3.7 because of differences in pre-commit and to make sure the same version for sphinx is installed with pip
• fixing the documentation to work with the newest version of sphinx-lint
• deleted replace_print.py as it is no longer needed
